Info for developers and users on bioperl.org
User accounts
We have no clear policy right now on issuing user accounts to people. Users will probably fall into the following categories:
  • Active bioperl core module developers
  • Bioperl members who expect to be adding bug fixes or new code to the source tree via the CVS repository
  • Bioperl or "unofficial" members who have standalone bio-related perl code that they wish to place under CVS or on our anon-FTP server
  • People maintaining special sections on the website

We will be attempting to create an "anonymous" way for people to checkout the source code via CVS. This system will allow anyone to access our code but will not allow checkin, merge or commit actions.

People requesting accounts should email dag@sonsorol.org

Working with CVS

To use the CVS system remotely you must have

  • An account on bio.perl.org
  • secure shell (ssh or ssh2) on your local machine
  • cvs on your local machine
  • a local environment variable 'CVS_RSH' set to ssh

Working on the bioperl website

We have a development version of our website running on port 81 of the bioperl machine. The URL for the development site is simply http://bio.perl.org:81/

The root html directory for the development website is /home/dev_html/html/ this directory should be writable by any user who is part of the bioperl system group. These HTML files and directories are under CVS version control. The format for making changes to the project website should be as follows:

  • Create/add your changes in the development area
  • View and 'proof' them via a web browser (don't forget the different port number!)
  • Use CVS commands to commit your changes to the html CVS repository
  • Manually copy the changed/new html files over to the production website area

The main production website is NOT under CVS control and has its document root located at /home/httpd/html/ . This is the area where newly 'committed' web pages should be copied.

Be aware that only portions of the overall website are under version control, notable exceptions are the image/ directories and any area on the website where the contents are updated by perl or cron jobs (the POD/ areas etc. etc.) What this means is that a 'cvs export -D now html' or a 'cvs checkout html' command will not retrieve the entire bioperl website.

We have a speedy new server hosted in a secure faciltity with redundant power and a fast internet connection. Still, our backup system is rather irregular. Please do not keep unique or critical data on this machine. You have been warned.
