This first secret is a long way into the level. You have to get as far as deactivating the force fields and shooting the power lines. You then have to open the hatch to the coolant tank. In the water behind the hatch inside the coolant tank you will find a set of armor. This is the secret. Swim down and pick it up.

Once you go down the hatch in the first secret and come up on the other side, go to the door that exits this second coolant tank and look left. You see the pipes that are right there? Jump over to them to get the second secret and a Double Damage Item.

 Jump across, get secret and double damage. |

This is an extremely hard secret to find. It is located in this area where the pump switches can be found. Behind the pillar on the left, there is a switch that when shot, will open up a section of wall to reveal a defender sphere.

This secret is found when you have deactivated the last of the three pumps. A timer starts that gives you 45 seconds to get out of the level. Instead of going to the exit, go to the stabilizer. It is the large blue thing with the other thing twisting inside it... well, just look at the first screen shot below to see what I mean. The pipe to the side of it will burst open when you get to the top of the ramp. Jump on it and into the pipe for a secret. This leads to a secret level.
